Probably depends on the extent of the damage. The proper way to repair cracks or deep scratches would be to grind out the damaged area and fill with the same color gelcoat as used for initial layup.
The day I received my FX-3 from Cubcrafters I found several stress crack areas in my floor pan. These were all at the screws that attach the floor to the frame. CC sent one or more composite specialist to the airplane and it was fixed in a day. It was repaired so well it is impossible to see where the work was done.
