A feature of the IBBS is that it enables the emergency power outputs when the charging input drops below about 11 volts. That may not be the best use of available battery capacity if the alternator fails.
One advantage of the manually switched emergency battery is that the pilot can choose how low to drain the main battery before switching to emergency. The ignition system will run on much lower voltage than the avionics.
Another advantage of the manually switched battery is that it's relatively inexpensive and easy to change. The IBBS has to be sent back to the manufacturer for a battery change.
My FX-3 is standard with IBBS for G3X system and manually switched AGM battery for ignition. For loss of alternator I would shed all non essential loads, allow IBBS to take over when main battery dropped to 11 volts, but keep ignition on main battery until it dropped to about 6.5 volts or engine ran rough. This maximizes range to get to a safe landing spot.

I have installed one in my EX-3. It can be used as Andy describes, if it is wired to do so. And, that is straight out of the Lightspeed manual, so it's a good way to do it.
My airplane is not flying yet, so grain of salt and all.
