Are you referring to the window frame?
If so, try adding adding a spacer from thin aluminum where it attaches, either front or rear, between the hinge and frame. I used a 1/16 or so plate about half inch wide, holes drilled to fit. It then lined up perfectly.

Yes window frame to top of door.
I have seen pictures where washers are placed between the header and the fuse. If I only do them on one end I wonder how well it will line up with the wing? I am different by over 1/4"

A couple of thoughts
First, I would focus more on the aft end of the window frame being parallel to the forward frame of the rear windwow. That will be visible through the plastic window.
Second, a small spacer will produce a greater change in alignment, so try a eighth inch spacer.
Third, the bottom edge of the side glass will get about an inch of paint, so a slight misalignment won't be visible from the outside.
Finally, adding an eighth inch spacer should not affect the alignment of the filler piece when the wing is in place.

I ended up adding washers. It ended up making it reasonably straight for 75% and the front gap then gets smaller. Only builders will ever notice......watch out guys I will look when I see your build
If you are like me you will obsess about it until the next problem arises, then it will be forgotten!!
I totally agree. Building an airplane brings on so many emotions.
